Well, the European base is often named Pennemunde.  There's usually a Shangri-La or Xanadu.  Sometimes there's a Wonderland (or Wunderland) and an Ice Station Zebra.  I've also used roller derby league names.

Main base: X-Command
Support base: X-Support (additional squad and dropship, sometimes called X-Backup)
Research base: X-Research
Manufacturing base: X-Manufacture
Storage base: X-Storage (X-Cold Storage if I place it in Antarctica)

Sometimes I name the base after an animal that is commonly found on the continent it is placed.

Extensions: FarEast, DownUnder, Norad, etc. ...

I make them sound mysterious / semi-historical/mythological, Bermuda (for Bermuda triangle), Roswell (USA), Europa, Atlas (North Africa, both are Greek deities), Carthage, Prometheus (research base)

Or just based on location, I often pick mysterious places for my bases... Bermuda and Roswell as mentioned, Malta, Stonehenge, Nazca, Teotihuacan, Lascaux, Easter Island - all have conspiracies of past alien visitation

I do the Alpha,Beta thing.
Except I always make a base for my team of special forces. I put all the best soldiers there, with the best weapons and training. They are known as the "Omega Squad", their base? "Omicron Theta".

My bases are generally named Site-##, a naming convention I shamelessly stole borrowed from the SCP Foundation site.

Of course, sometimes I name them after Geoscape location and the suffix -Com (command).
I.e. EuroCom, AfriCom, AmeriCom, etc.

I used to just name them X-COM One, X-COM Two, etc, but then I realized that made it very difficult to see from the Intercept screen which craft was at which base, so now I name them X-COM EU, X-COM USA, and so on.

Nothing like the way I name my soldiers. I strip them of all personality by just naming them EU-1-1-1 HW-1, for example (base, location, squad number, sub-squad number, deployment sequence, role, skill at that role (so that guy would be the #1 Heavy Weapons troop in that squad)).

Im usually used positive words for my base like Hope, Wisdom, Justice, Courage, Glory :).

I used "Libertad" (freedom) for my first base, "Victoria" (victory) for my second base and "Liberación" (liberation) for the third one. But as I started to use more than 3 bases I started to use acronyms to describe them.

Just to see how I did it last time, I installed it (Steam version) and restored the savegame (I left it uncompleted last year).

I have the folowing bases:

Delta-Eu (Multipropuse - Europe)
Delta-Am (Multipropuse - North America)
Sat-Af (Radar/Hiperwave and 2 hangars, so i guess Sat stands for Satellite)
Sat-Cas (Central Asia)
Delta-Au (Multipropuse - Australia)
Sat-Ru (Syberia)
Sat-Am (South america)
Sat-Eu (Europe)

I wounder what was i thinking when used Delta to describe a multipropuse base  :-\. It seems at that time i decided on use just 2 base types.
 
But if i have to start a new game and name it again i would be something like this:

( REGION ) + ( JOB ) + ( NUMBER if applicable )

Region:

EURO
ASIA
NAM (North America)
SAM (South America)
AFRI
RUS
OCEA
ANT

As for the type of base: Main Intercept, Satellite (just a radar), Lab, Factory

Alse, I like this idea:

I like to think up a scheme, like names of Antarctic exploration ships, or as mentioned greek letters, or Roman emporers. Sometimes i'll do a little pun on the region, like "Americ". Currently when setting a base I boot up google earth and find the nearest 'rinky dink' town, like Dourados...

X-COM Europa (base in Europe) - It's always my main and first base in game :P
X-COM Am. Płn. (base in North America)
X-COM Am. Płd. (base in South America)
X-COM Australi. (base in Australia)
X-COM Azja (base in Asia)
X-COM Antarkt. (base in Antarctica)

i keep it simple and  just use a prefix for all the names based on the region where they are and the COM for a more militar-ish  touch
 
EURO-COM
ASIA-COM
AFRI-COM
AMER-COM
OCEA-COM
and allways CENT-COM for my inicial base  :P

I name my bases after something historical/mythical from the region. Or from an animal that lives in those parts.

In that way, I always know where each base is located, and they are named more creatively than just "Base 1, 2, 3"

I've been reading Wayward Sons lately, so I named my current bases: Athena, Artemis and Aphrodite. Naturally, I keep mixing them up.
