So I've added a chance of blood hounds (lowQty: 0, highQty: 0, dQty: 2) to all my civilian shippings, with "percentageOutsideUfo: 100". Yet they always spawn inside the Ufo. What am I missing?

You're missing a complete rework of nodes of all maps. The 'percentageOutsideUfo:' is just a nice suggestion to the engine and usually doesn't work.
