you could make it like a zombie but more or less civilian looking and when you kill them the real alien comes out from inside and is much much stronger than a civilian

That sounds pretty tight! It offers a real "Oh @#$%!!!" moment classic XCOM missions seared into my brain more than once. I can't wait for you to make these missions to try out.  :)

huh... Like MiB the movie:
Your soldiers act against civilian units.
Secret mission, civilians must not know.
Dead civilian: negative score
Live civilian: negative score
Stunned civilian (not a witness): positive score
is possible?

Maybe a special weapon that can respawn civilians (like zombies respawn as cryssys) to another kind of civilian: the brainwashed civilian.
if brainwashed civilian is rescued: positive score
if regular civilian is rescued: negative score

(alien must be present off course!)

Terror missions set in scientific bases would be fun. For example, a terror mission set in a particle accelerator, and the magnets of the accelerator have a map-endingly powerful explosion.
