The lifts on the scorpion craft do not count as an evacuation zone, the rest of the craft appears to count.

Riot grenades are really great for taking out tougher enemies that you'd like to take out non-lethally, if possible. I usually use hallucinogen/knockout gas, but stronger enemies are often immune to choking damage. Also, IIRC, harpoon tranquilizers are 75 daze while Riot grenades are 72, against under armor however. In particular I've taken out some Marsec Colonial Marines(The guys in red armor with red shields in viper fighters) which were impervious to most of my other weaponry. In general trying riot grenades against tougher enemies that you'd like to take non-lethally has never been a bad idea for me.

Piratez J15 / OXCE 5.5(v2019-05-19) on Linux
Armor sets such as the Swiftsuit for Sea Environments should automatically transform into Swiftsuit (SEA) in Undersea Missions, or Superhero into Superhero (0-G) in 0-G Missions. Instead I get topless and nitrogen rescue pod outfits. These armors have their environmental variants unlocked in the bootypedia and the TTV.
I would have reported this to the Piratez bugtracker but the fact this hasn't been reported yet and me being on OXCE 5.5 instead of 5.4.1(which is what Piratez J15) ships makes me think this only happens in OXCE 5.5.

Where do BFGs come from?  Because I've never ever seen one outside of Quick Battle.
I've gotten them in the Atrium of Anguish mission if I remember correctly, spawned by an imperial probe.

What happens if you leave a shot-down craft's crash site alone? I usually shoot them down over water to avoid the crash site, but I am curious what happens.

Is it a good idea to edit the difficulty of a savegame? I started this on lowest difficulty, and now ~40 months in I have researched almost everything I can, but I lack prismatic shields from ninja seekers and heavy gauss to complete higher studies.

A mission should spawn some time after you researched the black mask. Also, for the record, for Higher Studies I am also stuck on prismatic shields and heavy gauss, which is also blocking other things like the armory tower. Only saw one seeker vessel so far.

Does capturing alive and executing grant more tokens than killing everyone? Are there other missions that require you to kill the target, for example humanist bounty hunt missions?

How do I encounter Mercenaries and Smugglers more often? I feel confident in taking them on now after 30 months. Also, are zappers worth it? They seem like an upgrade to electric lassos but I don't know.

Thanks, I wasn't aware of the fusion torch, which does seem to be one of the few viable options to break down the front door earlier in the game. I wasn't aware of the ability to dig into the bottom level, which I did on my second attempt, although that does take a bit. With only two flying gals I didn't bring a pickaxe to try on the metal bars, and going back to fetch something is very cumbersome.

How are you supposed to do the Bounty Hunt "Reynard must survive" where you free a reynard from a megapol prison? I dug into the bottom layer and flew in through the top, but removing the metal bars was difficult and seems to randomly fail a lot of the time(Do I need a high roll perhaps?). After getting inside, a lot of enemies are in closed off rooms, and I do not know how to open the special doors with orange and red lights to end the mission by killing all enemies. Are the walls and floors immortal? Satchel Charges didn't seem to have any effect, and I didn't have anything stronger on hand. I ended up carrying all prisoners to the green tiles next to the vehicle or my ship, but that didn't result in any bounty tokens on completion.
