I mostly didn't. :q

I'm not sure if your save will still work, but it should; in the worst case, some of your items or researches might disappear.
Make sure to try updating in Geoscape, not in battle.

It is possible. But if you run into a serious problem, like not being able to progress due to this, you can always hack your save. (And ask here for help.)

I played a bit after transition from  2.8 to 3.5. Lots of new research. Ghost branch: research after hospital, reclamation faction; MAGMA tritanium ammo contract... I don't know if it is new researches, or fixed old ones.

And I have this research "Refuse contract: Cult arms dealer"(where it comes from?) and no accepting contract branch - how can I fix that?

It is exclusive with:Purchase from Church of Dagon Suppliers, Purchase from Black Lotus Suppliers, Purchase from Red Dawn Suppliers and Purchase from EXALT Suppliers. So if you have any of these, you shouldn't see the refuse option. But this rule does not work retroactively, so your easiest solution is to hide this research with RMB. Or if you want to be more thorough, you can edit your save and add this line under researchRuleStatus:

Elite soldiers have 4x better CHOKE resistance compared to other humans and other soldier types. The only way to explain such a big difference would be some kind of partially protective gas mask or some such equipment. This is the same as MIB psi-ops, scientist, enforcer and executor, which also have a full or partial mask.

The sprites would be much more consistent with the stats if the sprites had some kind of mask or at least something covering the nose and mouth.

Now that I mention this, MIB stormtroopers are immune to CHOKE. Their corpse sprite seems to have something resembling a mask, but the big sprite does not.. I guess they removed the helmet while posing for the big sprite photoshoot..

I didn't think the lack of mask would be a big problem, since those special forces types carry around all sorts of contraptions, but perhaps I was wrong. I'll see what I can do.

Sorry, I don't know the situation well enough. The save can definitely be hacked, but I don't know what is in your save.

Twice already I have had the mission of political assassination of a cult. The briefing indicates that the VIP's security will be under my control. And both times there was no VIP security at all. Vip was surrounded by enemies alone.

The SUV definition in the 'ufos' ruleset sets spawn points for BODYGUARD instead of BODYGUARD_XCOM and since the timer is defined for the latter, the engine will spawn nothing else besides the VIP.
