Leave a live grenade on them if you want them dead.
Leave a primed mine on them if you want them to not cause trouble.

The second one allows the opportunity to capture if they do not wake up.

Wait that's genius

I'm always paranoid about stunning animals because you can't handcuff them. Now I can take their bodies to tomorrow and then have an extra mine just in case.

Capture and interrogate MIB commander, and then you start getting monthly Ethereal retaliation missions. If you play it right, you can obtain the commander from those. But note that the Ethereal commander is a sneaky bastard and won't come along to the base attack missions, so you'll need to shoot down their very large ship.
Thing is I've done this now but no Ethereal retaliation missions for about 6 months now, is there anything else i'm missing? I've not done vampire castle yet for example.

On that note I feel like you get absolutely no shogg missions, I've gotten 1 croc raid and that tower mission but nothing else. Do I need to complete the zombie arc first?

It is entirely possible that the RNG just hates you. (2/3)^6 ~= 9% chance to not get any of those missions in six months' time. You do have Alien Vocabulary, right?

Shogg has its own research arc. Croc raids and Reptiformer towers you get automatically, the rest is gated behind research, starting with Hidden Caves and Into the Dark.

Thats the thing, I've got alien vocab long ago and I've even interrogated an alien commander, I'm on the stage of Heavy Plasmas and power suits and it's like 2006.

And for the latter I've done into the dark and interrogated reptoid agents but nothing other than those missions.

As said before, it is entirely possible that you're being trolled by the RNG, or just missing the UFO (unlikely, if you have proper coverage).

Into the Dark by itself doesn't get you new missions, you need Alien Subterranean Activity and then Invasion for that.

Perhaps post your save, should make it clear what exactly is or is not missing.

Don't underestimate Darkstar (ultimate radar craft) or even Kitsune if that's all you have access too. These crafts will find UFO's and bases.
Find a location you see a lot of activity in and patrol that area, clicking the 5 minute button for 2 seconds minimum. Keep changing locations, find bases= find more commanders.

I've got "Black Lotus Host Remains" in my base stores, and wondering if I need it for anything or can get rid of it.  Couldn't find it in the Wiki (I do see Black Lotus Avatar Remains which provides no research topics and is not a component of anything).

You could get this article, which is largely fluffy and doesn't do much. Up to you if you want the 50 score or not.

(I do see Black Lotus Avatar Remains which provides no research topics and is not a component of anything).

Think you need to take her alive for interrogation (Avatar) in order to reach BL HQ. If not then I've lost a lot of soldiers trying to capture her vs. putting a cap in her.

I believe in order to wipe out each cult you need to capture..

Red Dawn- Red Dawn Coordinator
Black Lotus- Black Lotus Avatar
Church Of Dagon- Sorcerer of Dagon
Exalt- Exalt Master

Capturing and interrogating these low lifes will pop research for HQ missions.

If your lucky, she will show up a few times. Cult forward missions, Root of all evil.

Yeah, capturing the Avatar is necessary to progress. Host is entirely optional.

Today I noticed for the first time that a human had escaped the handcuffs. BL Assassin (str 50) no less, fun finding him back. I wonder if this is intentionally balanced this way. Many other human units seem to have the same strength as well.

It seems to me from scripts that handcuffs have 1% chance of breaking per turn for every point of victim's strength above handcuff strength (that is, 40/60). So, 50 base strength + (extra strength from difficulty), means ~10-15% per turn for assassin. Considering their cost of 40 TUs (+ need to free hands), seems like a waste of time.
As some wrote, it's a bit more relevant in BAI as waking up enemy units act immediately, but it seems just extra safety layer over babysitter that you'll need anyway.

Just finished the game (with this great and awesome mod added of course) and aside from feeling sad that it is (again :) ) over there are some things that were missing in the final stretch of game : 1. Some explanation about origin of elerium would be nice
              2. Some explanations regarding ultimate goals of Aliens regarding humanity would be nice as well.

Another thing that has come to my mind is are there any plans for explaning lack of contact and cooperation between tleth aliens and martian aliens?

Not all things need to be explained. This is the X-Files. :)

Thanks, Coorta! Happy to read that, and I hope you'll play again. :)

1. Some explanation about origin of elerium would be nice

It'll probably be added in time, since the "mod canon" for this is slowly coalescing between X-Piratez and XCF.

              2. Some explanations regarding ultimate goals of Aliens regarding humanity would be nice as well.

Play X-Piratez to find out! :D

Another thing that has come to my mind is are there any plans for explaning lack of contact and cooperation between tleth aliens and martian aliens?

Canon-wise, they kind of hate each others' guts, which I think is enough to explain their cold relations.
