And on top of all that, you might even kill the scientist (and it was the only one in that UFO) without knowing it because it decided to do some on-the-field research outside of the UFO and was easily mistaken for another soldier.

Yes, but that already comes from vanilla :)

Another difference is that while the alien scientist needs to be captured, on the Papoose Lake/Bouvet Island missions you need to recover items instead to unlock Elerium, which makes it somewhat safer.

Just updated the .zip file with the fix, thanks for remembering me :)

I've been a bit distracted lately with a possible new project...

You know the map with the snow and the underground Xcom base, I think it was Siberia?  Well it seems the entire Xcom base counts as an exit area, not just the green area.

What mission type did this happen? (Extraction, Defense, etc.)

It had a floppy disk in it, so I think it was Recovery?  I could've just aborted right away to get the disk and entire squad out, but that meant no score for killing aliens.

I also had a Capture mission that mentioned a science officer, yet I never saw this officer so I just killed all the enemy humans and thin men.

Oh dear, something's wrong with my game.  Play this .sav and right at the end of the day, it crashes with a weird undefined STR_ALIEN_SUPPLY thing.

Also, human agents (or thin men, not sure which?) show up in soldier diaries as STR_LIVE_HUMAN_AGENT under Neutralizations By Rank.

Confirmed, but this is related to the nightly me thinks because from my end everything should be working fine. I'll report it to the developers

Yeah, I might go OXCE but I haven't even considered the Tactical part at this point, which OXCE focus more on it IIRC. One really cool feature to have would be aerial Hunter-Killers intercepting your craft, and for that OXCE or something else would be required. But at the moment this 'project' is more of a Geoscape sandbox where I'm trying stuff:

I think you'll need to edit the save game to fix that one since I've replaced that string in the ruleset. Just replace it with STR_ALIEN_AGENT or STR_HUMAN_AGENT

I just saw a medium scout do an alien supply mission, instead of a supply ship.  Is that normal?
