Red Dawn is just a bunch of dudes in camo and tanktops. Nobody stands out. And I have no idea who to capture for Exalt either...

Red Dawn Sailor (looks like a sailor) and EXALT Enforcer (dude in a black suit and hat).

Interrogating each of them will grant access to their bases.

Oh, and one more tip: if you capturing something unknown, press middle mouse button to check the research dependencies. And do not forget about tech tree (press Q on geoscape screen) - there you can check almost everything you need for the further progress.

Your main target is to achieve 'Promotion III'. To do this you should destroy at least one of any cult and interrogate any live alien ('deep ones' and 'gillmen' are acceptable). Build alien containment first!

I'd recommend you to begin from The Cult of Dagon (it is the most suitable for your purposes).
To destroy the cult you should interrogate one of it's high-ranked member (Sorcerer of the Dagon from The CoD). You can capture such members on the cults' bases (not outposts!). It will open to you HQ of the cult. While the operation you will face there with their alien allies (deep ones and gillmen). Capture one of them! After that you will know what to do next.  ;)

Some research implied I should be getting special missions, but they are nowhere to be found.

That is unlucky random... Sometimes it takes even more time to get a special mission.

Is there much point to the "covert" missions (ones where you can't bring hardly any gear)? I did a few, got nothing worthwhile out of them, and am currently just ignoring them when they pop up as I don't find them particularly enjoyable. Also, would it be possible to get a breakdown of applicable gear for each one, as digging through the item info pages for corresponding tags is slow and tedious?

Yes! Your main goal is to learn info about Osiron. That could be done by three ways:
1) you can capture Osiron's member on surfing mission;
2) you can learn about Osiron from a secret file, which can be looted during any of covert missions (also there is a small chance to get the files during non-covert missions with any cult);
3) you can interrogate member of so-called 'League' (it works like secret files) (only for version 1.0).
When you will learn about Osiron... Well, I will not spoil all the fun.  ;)

You can regen with full readiness better than you could without it, so it's a bonus and helps with early aggression.

So, you can be pedantic, but compared to pre 1.0 there are bonuses.

Forget about pre-1.0. Once and forever. :)

...Ah, so the question is about definition 'what the bonus is'... IMHO, 'bonus' is something which gives us extra points of anything. Ok, let's open that menu then, sacred and unknown to me... What we can see there? Is there something beyond the normal, something we can count as bonus? I think not. Since we have readiness as a basic stat now, the basic counters formulas contain it. It is normal now. Not extra. We can regenerate with full readiness faster, than with a half of it? Hmm, maybe we should speak about HP then? Full HP provides us extra chances to survive, than half HP?  :D Oh, man.....

I can give counter-direction. Go to 'commendations' menu. There you'll see all the bonuses your soldier has.  :P

Sorry, but I don't know what features can be edited under the mod or OXC, but this does not mean that I'm an idiot. I'm playing XCF, so all of my suggestions I consider under mod's gameplay, no less no more.

Is there a way to list soldiers by commendation/s?

Currently not, but commendation bonuses also counts while you sorting by other stats.

Lastly: Can commendations make a soldier go above their natural limit? Do these stat upgrades count for said limit (as in, if you were to get another medal that gives you stat bonuses, you get nothing if you maxed out said stat)?

Of course! Look here http://prntscr.com/pz06qt - the most commended soldier. All bonuses stacked from different commendations.

What it says on the title. The game doesn't have an Ufopaedia page about the topic yet, and I'm not sure how exactly it works in X-Com Files. IIRC you get bonuses if it's high, but your soldiers start getting penalties as it gets lower and lower. Which is the point where it is considered too low? Which buildings do improve the recovery rate? In Piratez some buildings do, but I think it's not specified in X-Com Files.

Also, shouldn't AIs be immune to fatigue, or at least be way more resistant to that than puny meatbags?

There are NO bonuses, only penalties. When your readiness lower, than 50%, your energy regen rate decreases AND, what is the most important, morale decreases each turn. The higher your bravery, the lesser morale decrease rate.
Living quarters regenerate readiness by 5 points each day, large l.q. - by 7. The amount of buildings do not stack their bonuses, counts only the higher one. You can use Golden Dragons and Nobelon to restore some readiness during the mission by the price of some health points.
And yes... enemies don't have readiness, so tactics of skipping turns is worthless.

Hm maybe its because i´ve started this as 0.99?
but the research tree clearly says item...

Strange... I don't what say then. :-\ Maybe there are some changes in 1.0... I've not done this yet in my current campaign.

Looked in the research tree, it says "item destroyed: Men in Black". Which pretty sure kinda means there´s gotta be an item with that name...

Hmm... I've never met such a thing over many missions. To gain access to 'Men in Black' research you should interrogate their commander first.

It is not an item. It is hostile faction with its units and missions. Strange, that you still haven't met them... Their first encounter is on missions with farmers. Once you'll interrogate their agent, it will open the other missions with MIB.

EDIT: oh and where to find alien keys... i had one, used it, but no clue where to get new ones...

You should hunt for supply ship, which usually fly to the alien embassies. The leader of such ship carry the key. Not on every ship, though, but only there.
