Venting aside, I see why you can't see nor shoot through this floor, but I wonder why it's set up like this... Maybe there was a reason? I'm kind of hesitant about fixing this.
The lift doesn't even look see-through, wouldn't it just confuse players?

Your call on that, I just think it’s strange cause every other lift in open xcom lets you see/shoot through it.

And if an alien stays on that spot you can’t do anything till he moves.  Only an issue when there’s only 1 tile of lift, but still

Do the Psi strengh bonuses from death dealer commendation not count for transformation requirements?  I have a soldiers with 46 PSI strengh, 3 from death dealer, and they cannot do spartan transformation

The underwater city map has the issue where you cannot see or shoot an alien standing above you on a lift.  A long time ago I made a report about this same issue on a USO mission.  I think it was a problem with vanilla TFTD lifts.

In the save, there is an alien in the lift next to the selected soldier, and I could not see or shoot it

I think I killed a large alien drone there with a rocket, so that's probably it.  Thats some pitch black dirt

Some of the floor tiles on the hybrid embassy are not getting revealed, unless these random tiles are supposed to be black.

This is super super minor, but could the lightcycling training cost an optronic part to perform.  I thought it was a little strange that the research says you install optronics in your AI, but then you don't actually need any to perform the modification.

I don't know if its still the case, but the exalt hq used to have a tile like that, an enforcer spawned in an enclosed room on the map edge and it was very painful to find

Yeah, reptoids take 5x less choke damage than standard humans.  Them taking 5-6 gas grenades to drop makes sense.

Post a save please. I don't get what exactly is "purple" here.

By "purple" I mean that the combat analysis appears to be researched in the tech tree viewer.  So I've got no idea why its not showing up in the pedia.

The saurian ghost has the same pain immune flag as spectral entity, making it immune to hadriex guns aswell.

Its not hidden, and the combat analysis is purple in the tech tree viewer, but I can't view it/middle clicking alien drones in the battlescape doesn't pull it up
