Is it possible for civilians to appear aboard the X-transport at the beginning of each mission? I want to implement military support for my soldiers.

Not really.
You can create non-X-com (Civilian/Scout) nodes on your craft, but there is no guarantee that anything that spawns there will be a civilian and not an enemy.
In OXCE+, it should be possible sooner or later, as Otto Hartenstein is working on code for additional spawning options.
