Is there a way for me to assign two or more ammo types to a craft weapon? If so, how does the game decide ammo preference?

No, craft weapons can only load one ammo type. To be specific, they don't load clips in the same way battlescape guns do: battlescape weapons get their power and ammo count from a clip item, even if that item is itself, while craft weapons get their damage characteristics from their own definition. The ammo loaded in the weapon is just stored as a number of shots that weapon can take; it doesn't care about the item that loaded the ammo into the weapon.

Edit: Also, the ruleset for craft weapons will only load a single item name as a string fir the weapon's clip, it won't accept a list.
