I only saw that flag once, on a crackdown sentry. So I shot it down, only to find ~5 humanist activists with gauss pistols and SR laser pistols.

I had a Pogrom spaw off a Comm Wave with this flag. It was Humanists

It still does. But I kill them anyway for daring to show up in pogroms, unless they panic and drop their weapons. How ironic for military police.

Mayne a covered and secret govt. organization, yet illegal, which purpose is tonexterminate mutants? If so i like it, we'll see if that thing gets deepened in next version(s) :)

I usually try to club them, so they live long enough to know they made a poor choice.

Downed a Sentry trying to find my HQ; apparently Clandestine = human activists with heavy plasmas? What the fuck? Dioxide, is there a lore explanation for this? Is the Governor secretly working with Humanists or what?
EDIT: Space Ranger weaponry; still though, wtf.

Govts can get their paws on limited amounts of Plasma & similar weapons, and Activists have ties to the (bad) govts.

Yeah, I figure they're in bed with a number of Govts, but it's particularly strange because even elite Govt troops (the Sam Fisher guys) don't have this weaponry.

Death Squads dressed in white robes? You'd think they'd be Stormtroopers or Govt Elites.
Also these guys were piloting a surveillance vessel.
That said I really like the idea of Clandestine flag Govt death squads consisting exclusively of plasma armed Elites and tanks, especially from countries subverted by the aliens doing Crackdown and Pogrom missions.

Alright, Clandestine Assault Dropship came at me bro, and it was apparently lead not by a Humanist leader, but a Govt General. Dayum.
Do Clandestine crews stem from countries that have signed a pact with the aliens, or do they attack you independently?

They're just govt factions that don't think making deals with you is of any value. Each govt is fractured so it makes no difference, who are they exactly.

But then why does slaying them give you negative points? Would not the ones who sided with you be happy to see their politicial rivals sabotaged?

Who cares about your whines? Will you take the case to the court? You've just slain a govt officer on duty. Scapegoating HIM would undermine the whole political structure, and is characteristic for govts which are about to completely disintegrate. In a more or less stable country, you blame the usual suspects instead. Some people might indeed be very happy you did that bastard in, but a govt as a whole coalition of factions - and the international community - is generally a bit upset. You killed a bad general, but we're all bad generals, so... Heck.
What you say would make sense for a targeted and paid for assassination, but such stuff, if you're a legit govt, is better done by own people, not some outsiders.
PS. Unless, of course, say, Eurosyndicate wants to do a Le Suis Govt General. But if it hires some idiots to do said General in, it naturally plans to immediately terminate them after the job. As you can see, for many reasons, gameplay included, your pirate gang is ill-suited for such a scenario.
Also, yes, I plan on adding some 'failed states' missions, where, for varied reasons, you don't get penalized but rewarded for killing govt forces. But this doesn't pertain to general, random cases where you fight a Govt because it just turned out that way.

On that note, I very much look forward to being able to do penalty free raids on defecting countries: the beatings will continue until compliance improves.
